The Harvard Book Store in Harvard Square is great. It’s independent from the university and wonderful! Trident Booksellers on Newbury Street is also great! Has a cute cafe inside ?

I second Brookline Booksmith! Lived in Boston for three years and it was the only bookstore that met my high standards ?
I really liked Commonwealth. There’s so much in such a little space.
Brattle Books! I keep wanting to go but something always comes up.
Not in Boston but if you are able to drive in hour north, Well Read Books in Plaistow NH is great!

If Cambridge and Brookline count (since they are on the MBTA/subway system), check out Harvard Bookstore and Brookline Booksmith. Both of them have used bookstore basements!
Make your way to Cambridge/Somerville, it’s great!! My favorite local store is Porter Square Books, and Raven Used Books in Harvard Square is fun. If you happen to visit during a Harvard Bookstore Warehouse Sale, get on it!!! The lines can be crazy but it’s really worth it.
