Eon, Song of the Lioness, Burning Sky, Defy (though ots sort of meh), and then its a stetch but if youre into nerdy d&d type things Chaotic Good (which is really contemp but has some neat fantasy comic work in it.)
Walk on Earth a Stranger by Rae Carson! It’s been a while since I’ve read it but I’m pretty sure the main character disguised herself as a boy to flee across the US during the gold rush era. It’s not super fantasy style- there is some magic which plays a big part in the book. I remember really liking it!

Ashes in the Wind by Kathleen Woodiwiss has this trope but its a romance novel not young adult fantasy so not sure if you would still be interested or not. If you like Japanese Otome games Samurai Love Ballad & Code of Love also have this theme.
I did play some otome games back a few years ago so I kinda get the gist of it. Will check it out later~

It is Korean, but if you get access to an English translation of it online, “The Scholar Who Walks The Night” by Jo Joo-hee is a brilliant vampire series where the main female character disguises as a male bookseller. It has a Korean drama based on it and also a manhwa/comic (the original one I believe).

@Sabrina the story of this is very nice. a good mix of history and vampires and comedy as well as politics. the female lead is also so strong-willed

People have already said my favourite; The Alanna books by Tamora Pierce. The first Eon/Eona book covers this really well and is probably my second favourite!
